- Now you are ready to create some plots. We'll start with contour plots.
- Select the phospho channels in the "Channels" box: p-Stat6-Ax488 - Panel 1, p-Stat1-Ax647 - Panel 1, p-Stat3-Ax488 - Panel 2, and p-Stat5-Ax647 - Panel 2
- Select live cells, only, in "Populations"
- Make sure all condition tags are selected in "Conditions"
- Click Update Dimensions. If you scroll down, you will see that the dot plots have changed to reflect the parameters you selected. The dimensions area controls how your figure is organized. In this case, you will see a column for each channel selected, and a row for each condition selected.
- You may prefer to have a column for each condition selected and a row for each channel selected. Make this change by dragging the Conditions dimension to the left of the Channels dimension and then clicking Update Dimensions.
- The "Plot Controls" section on the left controls information such as the type of plot and the axes displayed for each plot. Currently, density plots are shown with FSC-A is on the y-axis and SSC-A is shown on the x-axis. To try another type of plot, select Contour from the "Plot Type" menu, select Use Panel/Channel Values for the X axis and Forward Scatter for the Y axis. Click Update Plots to refresh the page. You will now see contour plots with fsc-a as the y-axis and in each column a value for each of the channels selected in the channel dimension.
- You may decide you want to rearrange the order of the conditions column. Let's say you'd prefer to see Unstim as the leftmost column, followed by IFNg, IL-4 and then IL-4 + IFNg. You can accomplish this by clicking on the Layout Placeholders tab and then dragging and dropping the dimensions label for each of the columns. Click on Update Dimensions after reordering. The order of the columns in the illustration will be reflected in the order of values listed in the multi-select box for that dimension.
